I think that the things you do in a game should be fun. Sine you will have more reason to run and jump in Lugaru 2, it seems like this part of the game should be tested and tweaked so that it is fun.

With .png, use your magic wand on your alpha channel's transparent area and then switch your your color layer and delete those areas. Then save. That should work.

I don't think anyone has to worry too much about whether Lugaru 2 will focus enough on the things that made the original good. Everyone on the dev team is well aware that Lugaru is an awesome game, and that the core game mechanics don't really need any fixing.
