id are always the first to come to mind, both for their awesome graphics (as well as innovative graphic technology) and generally producing sound titles. It's also cool that they were a small team (14 devs?) for so long, only recently have they begun expanding. Rage and id tech 5 should really be something special, I am looking forward to it.
That said, in a completely different field, different genre, closed in 2003 is Black Isle Studios, who brought Fallout, Baldur's Gate (technically BioWare, love them also), Planescape: Torment...

my favorite would have to be Wolfire, this is the only site I check daily, but others would be:
Ubisoft Montreal (Assassins Creed is one of my favourite games of all time)
Crytek (Crysis was a very fun playthrough, especially with all graphics maxed)
Bethesda (Oblivion made me buy my 360)
Atari (NWN 1&2)

In fact, I have so many favorite developers, can't even remember all of them. Playing to much games is bad for you... very bad...

Bethesda Softworks, Rockstar, Nintendo... (Yes, they're not developers, but they're like... companies above developers?) Bethesda is notable for Morrowind and Oblivion... Rockstar for the GTA games, Nintendo for... Mario, Legend of Zelda, etc.

Bethesda, Although their games have been slowly been loosing their depth since they started porting to consoles. Morrowind was easily my favorite game of all time, and fallout three easily their most immersive yet.

I gotta say, it really does have to be Wolfire. The community interaction is second to none. It's incredibly refreshing to have a developer listen to what people are saying

Sony's Studios represent the pinnacle of game developing to me.
Just look at their exclusives. Uncharted, God of War, Ratchet and Clank, the original Crash Bandicoots (the PS1 games, later the franchise was sold, published on different consoles and sucked hard), ...
