This has probably been answered before, but i have no idea what the error is, so i am incapable of googling my way to find the answer.
The skies are green and black in just about all of my maps.
Does anyone have any idea how to fix this?

I think a complete reinstall fixed it for me (with deleting of the cache). You should also try out the sky fixes from Anton in the SUMLauncher.

Delete your cache and install the skyboxes in sumlauncher.

I know the location of the file, steamapps > common > etc, but i have no idea what to remove.
I also already had skyboxes installed, and a shitton of maps depending on it.

So, just to clarify, there is one issue causing your problem, and it is a two step process to fix it.
The issue is that you are missing the skybox texture. This can be remedied by downloading the Skybox patch from SUMLauncher.
The second issue is that when you were missing the skybox texture, your computer made a temporary one, and placed it in your cache.
To delete your cache, pull down the "File" menu to "Delete Local Files…". From that window, you can choose multiple options, but you are only concerned with deleting the first one "Overgrowth Cache Files". -- (This method is OS agnostic, and works for all three major platforms.)
When you run the level again, your problem should be resolved. Just as a word of warning, it will take additional time to load all maps for the first time, as the cache will be re-created.
